Hi Peter,
If it is a problem with reading a source table then indexing and cache are the good options available to you. Also you can check the sql query getting pushed to the database.you can replace lookup with join,if possible. carefully choosing options in transforms like table_comparison.
If the problem is in loading the records in the target table, then you can increase the loader value in target table editor, increase the rows per commit. you can use bulk load also.
You can also give a try with increasing the DOP value.
